Hi Deepak,
Everything needs to be uploaded to the Standard (Master) Price Book first, this is where the Product ID's are created.
Then after you set up each Product with a Standard/List price you can create a Price Book Entry for each of the Product(s) you want to add to the specific custom Price Book(s)
